TeXshade is an alignment shading software completely written in TeX/LaTeX which can process multiple sequence alignments in the .MSF and the .ALN file format. It provides in addition to common shading algorithms special shading modes featuring functional aspects, e.g. charge or hydropathy, and a plenitude of commands for handling shading colours, text styles, labels, legends and even allows the user to define completely new shading modes. This TeXshade update introduces to new groups of commands to the DNA and protein sequence alignment LaTeX package which allow one a) to set a second threshold percentage for labeling two levels of sequence conservation, i.e. `allmatchspecial' becomes more flexible, and b) to put describing names left or right from feature lines and individually change their color and font styles.

texshade – Package for setting nucleotide and peptide alignments

shade is alignment shading software completely written in /; it can process multiple sequence alignments in the .MSF and the .ALN file formats. In addition to common shading algorithms, it provides special shading modes showing functional aspects, e.g. charge or hydropathy, and a wide range of commands for handling shading colours, text styles, labels, legends; it even allows the user to define completely new shading modes. shade combines highest flexibility with output quality — all in a bundle that does not demand excessive development time of the user.
